Dante's history with Hohenheim reveals why the Stone keeps appearing around carefully cultivated catastrophes. She has used Philosopher's Stones to move her soul into new bodies and extend her life.

The conspiracy is not trying to perfect the world. It is built around one person's refusal to accept mortality, which makes Dante an ugly endpoint for the same impulse that started Ed and Al's journey.
