Lain Iwakura is a quiet fourteen-year-old whose life begins to shift after students at her school receive email from Chisa Yomoda, a classmate who recently died by suicide. Chisa's message claims that she has only abandoned her body and continues to exist inside the Wired, the network that runs alongside everyday life. Lain has never been especially interested in computers, but the message gives her a reason to ask her father for a more powerful Navi.

The deeper Lain goes, the less stable the boundary between the Wired and the physical world becomes. People at the Cyberia club insist they have met a louder, more confident version of her. A hacker collective called the Knights manipulates systems and rumors. Strange men watch the Iwakura house. Lain's room fills with cables and cooling equipment while questions about identity, memory and presence stop behaving like philosophical ideas and start changing reality around her.

Produced by Triangle Staff and broadcast on TV Tokyo in 1998, Serial Experiments Lain unfolds across thirteen episodes called Layers. Its technology belongs unmistakably to the dial-up era, but the story is less interested in predicting specific gadgets than in what happens when identity can be copied, social reality can be rewritten and connection becomes difficult to separate from existence itself.

A week after classmate Chisa Yomoda dies by suicide, students begin receiving email from her account saying that she only abandoned her body and still exists in the Wired. Lain Iwakura receives the same message and, unlike most of her classmates, takes it seriously enough to begin exploring the network. Strange visions around school make Chisa's claim feel less like a prank and more like an invitation. Lain asks her computer-obsessed father Yasuo for a new Navi, opening the door she had previously ignored.

Lain's classmates tell her they saw someone who looked exactly like her at the Cyberia nightclub, except this other Lain behaved with a confidence the quiet girl does not recognize in herself. At Cyberia, a young man using the nanomachine stimulant Accela loses control and turns the club into a scene of violence. Lain confronts him with an eerie calm that surprises everyone, including herself. The incident strengthens the suggestion that a second version of Lain is already moving through spaces she barely understands.

After the Cyberia incident, Lain receives a mysterious computer component known as a Psyche processor. Her father refuses to explain it, so Lain turns to younger users at the club who understand the underground hardware circulating through the Wired. Installing the device radically expands what her Navi can do and accelerates her own technical confidence. As Lain's machine grows more powerful, the difference between the timid student at school and the presence people encounter online becomes harder to explain.

A series of student deaths is connected to the online game PHANTOMa, which appears to have been crossed with a children's tag game inside the Wired. Lain investigates and discovers signs that the Knights of the Eastern Calculus are manipulating the system behind the scenes. Her growing ability to affect the network is no longer limited to her bedroom, and the men who have been watching the Iwakura house become more aggressive. When Lain orders them to leave, an unseen force makes it clear that she can push back.

Tokyo's traffic information system is hacked, causing real-world accidents while Lain experiences increasingly disjointed encounters with voices, images and objects that speak as though the Wired is already inside ordinary reality. Her sister Mika receives ominous messages telling her to fulfill a prophecy and becomes trapped in a sequence of events she cannot rationalize. Lain's parents behave with unsettling detachment as the household itself begins to feel artificial. The network is no longer something Lain logs into; it is starting to rewrite the world around her.

Children across the city suddenly raise their arms toward the sky, apparently responding to an image of Lain projected above them. Tracing the phenomenon leads Lain to Professor Hodgeson and the abandoned KIDS experiment, which once attempted to collect children's psychic energy. The Knights have revived and amplified the technology through the Wired, turning an old research failure into a mass event. Lain shuts the system down, but the incident confirms that her image and identity can now be used on a scale she cannot personally control.

The men in black finally take Lain to Tachibana General Laboratories, where she is questioned about the Knights, the Psyche chip and the increasingly strange activity surrounding her. Under pressure, Lain's personality shifts abruptly, revealing a far more forceful self that seems comfortable with knowledge the ordinary Lain does not possess. Back in the Wired, the Knights treat her as an important figure rather than a curious newcomer. The question is no longer whether Lain has another online persona, but how many versions of her are beginning to overlap.

A cruel rumor about Alice spreads through the Wired, and evidence points toward the aggressive version of Lain as the source. Horrified that her own identity can hurt someone she cares about, Lain tries to erase the information and discovers that changing the network can also alter people's memories of what happened. Alice's reputation is restored, but the solution leaves Lain facing another version of herself that does not disappear with the rumor. Her ability to edit shared reality makes the boundary between defending a friend and rewriting the world dangerously thin.

Lain investigates a web of ideas connecting computing history, paranormal research, the Roswell mythology, the Earth's Schumann resonances and the development of Protocol 7. Taro explains that the Knights have embedded code into the next network protocol, while a mysterious chip delivered through Cyberia points toward a larger design. The name Masami Eiri begins to sit at the center of the pattern. What looked like disconnected conspiracy fragments starts to resolve into an attempt to make the Wired and the physical world function as one system.

Masami Eiri appears to Lain and declares himself the god of the Wired, claiming that his work on Protocol 7 allowed consciousness to exist beyond the body. Lain's family life collapses as the people she called her parents leave their roles behind, confirming that the normal household she trusted was never as stable as it seemed. Lain exposes the real-world identities of the Knights, and members of the group are hunted down soon afterward. With both family and network structures falling away, Eiri tries to position himself as the only explanation Lain has left.

Memories from across the series flood together as Lain pushes the connection between her own consciousness and the Wired further than before. She effectively internalizes the Navi and confronts the idea that information, memory and identity can be manipulated without anyone noticing the edit. Wanting to repair the harm done to Alice, Lain changes what people remember about the rumor surrounding her. The act helps her friend, but it also demonstrates how completely Lain has moved beyond being an ordinary user of the network.

The separation between the Wired and the physical world nearly disappears, and Eiri argues that human bodies are obsolete obstacles to a connected consciousness. Alice reaches Lain directly and insists on the value of physical presence, emotion and the simple fact of being alive in a body. When Eiri tries to prove his own divinity by manifesting physically, the form he creates becomes grotesque and unstable. Lain rejects him, destroying the authority he claimed over both her and the Wired.

With Eiri gone, Lain sees the damage caused by a world in which everyone remembers her interventions and decides on a final rewrite. She removes herself from other people's memories and restores a reality where the people around her can continue without the chaos attached to her name. Lain remains present beyond ordinary physical identity, watching the rebuilt world even though nobody remembers the girl who changed it. Years later, an adult Alice encounters her and feels a faint recognition, leaving Lain with the possibility of connection without reclaiming the life she erased.
