Junko Miyaji, usually called Miya-Jun by her students, is Naota's sixth-grade teacher.
She spends much of the OVA trying to conduct ordinary school life while Mabase repeatedly refuses to cooperate. Her lessons are interrupted, her car becomes collateral damage more than once, and even an attempt to teach proper chopstick use exposes that she cannot demonstrate it particularly well herself.
Miya-Jun is not secretly important to the science-fiction plot. Her usefulness is simpler. Naota is obsessed with the idea that adults are supposed to know what they are doing, and his teacher gives him another perfectly ordinary example of an adult who clearly does not.
In FLCL, that is enough.
